How much of the Mx6 is actually inter-changeable with the 3?
I'm especially thinking about the bumpers, etc?

Very little.
It's a very different car, mechanically and bodily, it's a fair amount larger in most dimensions.

master cylinder & slave
gearbox
clutch, flywheel, throwout etc

How do you know which of the MX6 side mirrors are folding? I quite like the idea of getting a set of those!

Not too sure. It seems people always ask for them when it's a jspec mx6, so maybe it's only Jspec. Remember to get the switch too :)

I think I'd look into wiring it in with the ignition, so that when you start the car the mirrors fold out and obviously vice versa!

you can tell if they are power folding by looking at the switch :)
also some of the other mx-6 switches work in the mx-3 94+ bubble dash
